Good Morning,
I need to know what to do about the little studs that hold the molding clips in place. I have new rear quarters and those little studs did not come with the new metal? Do I need to put those back in place or can I attach the window moldings without the clips?

you will need the clips if you want to put the trim back on and have it fit good. however you don't need to try and reuse the studs from the old quarters, they make some screws you can use to attach the clips, you will want get the measurements from your old stud locations and place the screws in the same location.

i got mine from the local auto body supply store, it was a small sheet metal screw with a fairly large diameter head for its size and the head was pretty flat, so it would not get to far into the window channel i guess.
